I'm in the process of opening an online store through Square. I see that square can't charge and calculate taxes outside of the state I reside in. How do I add a shopping cart to my site and who is the most secure co. to use?

Correct, your state tax will not be applied to any orders that are shipped out of state.

You can add your Online Store URL just by copy/pasting your Online Store URL onto your current site. We also have a option of fully integrating payments onto your site, check out our API.
