I'm not sure I understand your question, so correct please correct me if my reply isn't what you're looking for.

It sounds like you're attempting to charge a customer for a service, but part of the service is covered, so you would want the total amount to reflect on the receipt or sale, but only charge the customer the amount that's owed to you, correct? 

If so, have you tried applying a percentage discount to account for the partial coverage?
