Are you sure the deposit went completely through, and wasn't just pending? It may take a couple days for the transaction to be completely finished and finalized.
If the deposit actually did get completed, perhaps the customer contested the charge or you had a payment due for Capital? In those cases I could see Square taking it back out again.
If you could provide more details maybe we could figure it out.
