I'm setting up a store for a client and I originally signed up through weebly which makes you create a square account for the ecommerce option. In order to change the store hours and other information it says that information has to be updated on the square account and then it will sync and change. When i try to log into the square account it says the email isnt registered which makes no sense because i had to create a square account to even create the domain in the first place

Thanks for your post, @JacobeyYoung. Have you tried to contact Square support about that? They should be able to help you figure out why you are seeing that. I would also check the email address you used for any communications from them regarding your account.
